They claim to be descendants of the former Sulu sultanate, which controlled the area from 1457-1917.
Among their demands are an increase in the money Malaysia pays the displaced descendants of the sultanate.
Malaysia is negotiating with them, to try and get them to leave peacefully.
For now, things are in a state of stand off, with neither side willing to give.
Troops and police have surrounded them, and are not letting anyone, without proper paperwork, out of the area.
The Philippines have asked Malaysia to show restraint and ensure that no blood shed occurs.
